The pangenome, from a bioinformatic perspective, is a data structure that represents the presence and absence (or abundance) of gene families in a collection of phylogenetically related genomes. It is conceptualized based on the observation that a single reference genome is not sufficient to represent the genomic variability of a bacterial species. Historically, the concept has been applied to genomes belonging to the same species because, due to methodological reasons and scientific opportunity, it is where the differences between strains manifest most evidently. The concept, however, is intuitively extendable to relate phylogenetically more distant organisms. This thesis explores that possibility by developing three libraries written in the R language to 1) simulate pangenomes at different evolutionary times, 2) reconstruct distant pangenomes, and 3) analyze the reconstructions through a simple and intuitive interface.
